Thanks for your response. I've already managed to resolve my problem. 
I was abused by Eclipse which outputs messages from System.out 
and System.err in not the same order as they are produced. 
So I was assuming that these messages were not catch by ErrorHandler
and produced directly by Transformer. Sorry for the mess.

I assume you tried implementing ErrorHandler and set the recursion limit. 

Which Xalan version and JDK are you using?
