I'm recently working with Xerces2.6, and hit the same issue too. After some investigation,
I found the problem is in the following code snippet in src/xercesc/configure file:

if test "$platform"="OS400" || test "$platform" = "OS390";then
DEFS=`sed -f conftest.defs confdefs.h | tr '\n' ' '`          
else                                                          
DEFS=`sed -f conftest.defs confdefs.h | tr '\012' ' '`        
fi

That is, there is no spaces around the equal sign in the statement of "$platform"="OS400".
So after I change it to "$platform" = "OS400", runConfiguration works.
