On the Doxygen issue, a developer confirmed that the Doxyfile isn't intended to be GPL. I've
suggested that a clarification similar to what is used in autotools be added, which will hopefully
clear this up.

create a new Doxyfile with only the configuration options it needs and none of the comments
from the configuration template?
