Ok, I think I fixed it properly, let me know if you find anything else wrong.  Just in case
anybody else searches for this problem, the solution in my case was to add:

IndexOptions FancyIndexing FoldersFirst

to the Directory directive matching our DocumentRoot.  We have a soft link to the rsync'd
folder from our DocumentRoot directory.
