Yes, they can, but Tomcat has chosen to use conf/web.xml to load them.
Consider the situation you are suggesting: that Tomcat use
web-fragments or metadata discovery (or SCIs, or @Annotations, etc.).
If you were to delete *those* files, classes, etc. then Tomcat
wouldn't work either. Would that be considered a bug?

If you interfere with the container's mechanism to provide its default
(and spec-required) services, then I'm sorry, but you shouldn't
complain that the server no longer provides those services properly.

If you remove the rotor from a helicopter, don't complain that it
won't fly and then point to all the airplanes in the area to
demonstrate that they fly just fine without rotors.
