This is pretty much always a result of a webapp starting its own threads and failing to shut
them down; the JVM can't terminate until all non-daemon threads exit.  Properly designed webapps
often use a ServletContextListener to do the necessary thread management.

Try taking a thread dump after the shutdown request to see where the remaining threads are.
