It really isn't clear whether you want IE to choose the certificate for you or if you want IE to prompt you to choose the certificate yourself. Either way, this is an IE configuration option. Since you didn't tell us which version you are using, here are the instructions for IE7: Tools > Internet options > Security > Custom level... > Miscellaneous > Dont't prompt for client certificate when no certificate or only one certificate exists IE6 is in a similar location.
