Sounds like your added switch gets added at the end, after the -jar.
I don't have a Windows Tomcat handy, but you might try to add it in JAVA_OPTS instead, like
JAVA_OPTS="$JAVA_OPTS -Dlog4j.debug"
(Unix version)
Maybe in sentenv.bat, if it exists ?
