I have pasted my server.xml into this email, if you could take a look at the order of the tags I would be grateful. If you spot anything wrong then could you let me know. I've had this working with 4 unique webapp trees running under a single JVM/process. Be sure to avoid conflicts on the service name, ports, and paths to logfiles. Don't replicate any elements outside the block. I can't tell from your output what your specific issue is, but happy to try and answer any further questions.
