Andy-
in your startup file $CATALINA_HOME/bin/catalina.bat please confirm 
java.util.logging.config.file as in this example
set 
JAVA_OPTS=%JAVA_OPTS% -Djava.util.logging.manager=org.apache.juli.ClassLoaderLogManager 
 -Djava.util.logging.config.file="%CATALINA_BASE%\conf\logging.properties"

then display contents of $CATALINA_HOME/conf/logging.properties
