Eeek, this is almost like a "which is better: vi or emacs?" thread...

Having used tomcat in both environments, here is my $0.02 on the topic:

 - Linux
  + more secure out of the box
  + simpler for more complex configurations
  + simpler for upgrades
  + usually more uptime
  + more controlled environment

 - Windows
  + simpler for simple configurations
  + easier to setup
