It's usually done in the user's .bash_profile script.

IE:
/home/tomcat/.bash_profile


The text usually looks like this:

JAVA_HOME=/usr/local/jdk1.5.0
CATALINA_HOME=/usr/local/jakarta-tomcat-5.5

export JAVA_HOME CATALINA_HOME


You will either need to log in and back out or source your .bash_profile
script for this to take place.
