A war file, used to deploy webapps, is a jar file with a special
structure inside.  You use the jar command-line utility to create/unpack
the file, and you can use the jar file programmatic access if you want.
But the file has to have to .war extension for tomcat to like it.

>2. Are any of the files in $TOMCAT/conf necessary if using an embedded
>tomcat?

Depends how you're using it.  You might still want to have the default
servlet to handle static content, for example, but then again you can
define the default servlet in your own web.xml and don't have to use the
one in $CATALINA_HOME/conf/web.xml.
