Yoav,

Setting docBase to "" will create a lot of "Page not Found".

Here is the file system structure I use:
docBase/html
docBase/html/images
docBase/includes
docBase/templates

And we are planning on running more then one sites, so there will be few
different docBase directories in webapps.

Another word for "related to the root directory" is "absolute" ;)  Your
links are not relative, they're absolute, in fact.

You can configure this context to have a docBase of "" in server.xml.
