I put them in jakarta-tomcat/lib, then added the following line to TOMCAT.BAT:

set CLASSPATH=%CLASSPATH%;%TOMCAT_HOME%\lib\jaxp.jar;%TOMCAT_HOME%\lib\crimson.jar;%TOMCAT_HOME%\lib\xalan.jar

This worked for me.
