I haven't looked into why this happens.

My solution has been to...
1) run shutdown.sh
2) run ps (you should find a java process which belongs to tomcat)
3) kill the tomcat java process.

I know this seems heavy handed, but it works, and I haven't had the time to
find out why this is needed.
