Not only does this work for me personally, but it's used by default in all the 
scripts, so I'm fairly certain it works in general ;)  More likely, you're 
setting it somewhere and then it gets set again in 
$CATALINA_HOME/bin/catalina.sh, overriding your setting.  Try 
System.out.println(System.getProperty("catalina.base")) from one of your 
servlets inside a running tomcat to verify your setting.
