I am working on this issue.

The solution for the 'Fatal Error' is simple and already available - see
the patch attached to the issue.

But, I would like to make a further step. It is a result of a discussion
with Herbert, Andre and J├╝rgen:
When the user installs an extension (using the Extension Manager) which
is already installed the user is ask what to do. The question will
already contain the corresponding information about the version numbers
of the two extensions. The user gets the same question during the
migration of extensions from a former user profile and during the
installation of the so-called 'bundled' extensions - as it has been
reported in issue 122976.
I propose to remove this user interaction during the migration of
extensions from a former user profile and during the installation of the
so-called 'bundled' extensions. The application will choose the newest
one without user interaction.

Any objections to this proposal?

Best regards, Oliver.
