The unit tests do test multi-segment indexes (though we could always
use deeper testing, here), but, don't test big-ish indexes, like this,
very well.

Are you also using JDK 1.6.0_16 when running CheckIndex?  If you run
CheckIndex on the same index several times in a row, does it report
precisely the same problems?

This exception in CheckIndex is very odd: it checks whether the
docFreq reported for each term in the TermEnum actually matches the
number of docs that it was able to iterate through using the
TermPositions.  The reason why it's very odd is that under the hood
TermPositions is supposed to be using the very same source of docFreq,
to figure out how many docs it's supposed to read.  It may not be
index corruption but rather a bug somewhere in CheckIndex, or, in the
APIs its using.

What settings are you using in your IndexWriter (that differ from its
defaults)?  If you eg increase the frequency of flushing, can you get
this error to happen with a smaller number of docs added?  Just trying
to box the issue in...

Also, what does Lucene version "2.9 exported - 2009-10-27 15:31:52" mean?
