This works. Researching further, it looks like a cygwin administration
problem to me.
For example, if I do a

  cd /cygdrive/c/jakarta-jmeter-2.2

and then a 

  java -jar ../jakarta-jmeter-2.2/bin/ApacheJMeter.jar

it works, but if I do the equivalent

  java -jar ../../c/jakarta-jmeter-2.2/bin/ApacheJMeter.jar

I get "Unable to access jarfile
../../c/jakarta-jmeter-2.2/bin/ApacheJMeter.jar"

So the problem seems to occur when stepping down via the /cygdrive/c :

  $ ls -dl /cygdrive/c
  drwxrwxr-x+ 19 Administratoren SYSTEM 0 May  2 12:01 /cygdrive/c

Maybe a permission problem here?
