It is one of their many checks. We've asked FlashBuilder to remove this check for their next release. BTW we've asked the FlashBuilder team for the list of checks they to determine if a directory is a Flex SDK. I should be getting that within the next couple of days and I was planning to post it as a readme in the ide/flashbuilder directory.
