The timeout I saw seems to have been spurious and unrelated.  The branches are little more than simple lists so even with thousands of entries it seems unlikely to timeout, and paging them will be difficult due to the way the SCM backends present the lists.

Repos with a ton of branches can timeout when the More Branches link is clicked.
