I believe this can be easily solved.

I assume you are familiar with the .htaccess file. Well, put a .htaccess in 
the directory in question. Configure the .htaccess to deny access to that 
directory. (not sure how, google it). Then put another .htaccess in the 
subdirectory, and leave it blank. 

You see, .htaccess perforates all subdirectories. However, if you put a new 
.htaccess in a subdirectory, it will see that as priority .htaccess file, and 
if you don't put the command for blocking that directory, it won't.

So, the .htaccess lesson for today is that the closest one has priority.
