For a given request, how is apache supposed to tell wether a document is
under the DocumentRoot or under this new location?

What you probably want is to define a directory like "user" so that when
people access http://yourhost.example.com/user/, they get to the new
directory.  To do that, use:

Alias /user /home/user/wherever
<Directory /home/user/wherever>
Order allow,deny
Allow from all
</Directory>
