After a VERY QUICK view, you have

ScriptAlias /cgi-bin/nagios "/usr/local/nagios/sbin/"
ScriptAlias /nagios/cgi-bin /usr/local/nagios/sbin/
Alias /nagios /usr/local/nagios/share/

Meaning you have two scriptalias with different aliases pointing to the same
directory, and also a separate Alias pointing somewhere else.
