  Depends on what the server does, but I'd reinstall the OS completely.  There is absolutly
no way to be sure that some file has been changed in some way or access rights modified. 
Unless you have a good IDS setup (tripwire - configured correctly).  What does this system
do?

I'd say it's time to delete or rename all those files, make them all 
non-executable, then reinstall the package.
