Koen,
I'm a bit puzzled, why can't your site scripts do the database work, 
instead of you using php my admin?

remove all configuration for it from the httpd.conf, and put it where 
you want it, making the directory other than the default PHPMyadmin.
no real need to use different port, or specify it in the conf.
just place in the web directory structure and have php enabled and 
phpmyadmin configured properly.
browse to it by putting complete path into the browser location bar.
