One thing I noticed with MySQL was the way it stored certain special characters (in my case it was the "cubed"/^3) symbol is different if it is entered via PHP or the MySQL console. This could easily be a character set issue, and probably not an Apache one. This is (probably) a coding error. Double check all your frame names etc in the frameset page, and make sure it's all being generated correctly by the CGI. I can't think of any reason why Apache would be at fault here (it doesn't see the output of CGI anyway AFAIK). It's possibly an IE error, there are plenty of them ;) HTH.
