That ScriptAlias aliases the URL http://www.domain.com/cgi-bin/ to the
user's directory, not http://www.domain.com/~user/cgi-bin/

I'm not sure if there's a programmatic way to do what you want.  You may
require a ScriptAlias directive for each user you wish to do this for.
