Instead you should modify the appropriate files &
cron the commands to engages to changes every hour
like:

0 * * * * /usr/local/apache/bin/apachectl graceful
0 * * * * /etc/mail/newaliases

And let your clients know there changes will take
effect within the next hour.

We want to write a webfrontend with php & mysql, so that our clients 
can manage their own subdomains ....

How can I use php to execute command like 

/usr/local/apache/bin/apachectl restart
newaliases ....


I know sytem(), ecex() .... but I can't execute command as root!
