Make sure you that inside your apache conf file you are specifying  a
directory where your cgi's will be running. Also, add the Handler to use cgi
scripts. I usually use the following option:

   <Directory "/my/cgi-bin/dir">
       Options +ExecCGI
   </Directory>

What would make http://domain.com/cgi-bin/script.pl display the whole
script and not just run it??

/cgi-bin/ is defined in httpd.conf and permissions are correct (I hope).
