I tried it out this morning and it didnt work.
So i carried on with testing other configurations.

Right now i found out that 

RewriteRule ^/~([^/]*)/cgi/(.+) /usr/local/apache/cgi-bin/sbox/~$1/cgi/$2 [NS]

fixed the problem of this morning. 

So, if you plan to use RewriteRule with cgi-scripts, don't forget to add 
the NoSubrequest flag.

So, with your help, i was able to end a 3 day odyssey through apaches 
configuration options.
