Apparently the User directive can only be set in the "server config" context,
not in a directory or a .htaccess.

I know, that is as documented.

There is no valid reason why that shouldn't be allowed (actually I wonder if
there is ANY directive at all that shouldn't be allowed in all contexts). I
guess there may be security reasons for that to be discouraged, but not
forbidden/impossible.
