I'm confused by what you mean when you say the patch has to start at trunk because I thought it did already. I used the svn checkout command on http://wiki.apache.org/hadoop/HowToContribute:

svn checkout http://svn.apache.org/repos/asf/hadoop/common/trunk/ hadoop-trunk
