It's also because from cygwin the path isn't C:\program files\... its
/cygdrive/c/...
An alternative fix is to symlink your jdk to /jdk and then reexport
JAVA_HOME is your bashrc as follows:
 $ symlink -s /cygdrive/c/Priogram\ Files/Java/jdk1.6.0_19  /jdk

and then add the following to your ~/.bashrc
  export JAVA_HOME=/jdk


That fixed it for me.
