Could the connection be being routed to that first "/" block rather than
the "/Desktop/" block?

The configuration for "/Desktop/" looks more-or-less correct (your
proxy_cookie_path looks wrong, but that wouldn't cause this), but if
connections are going through "/", they'll be subject to Nginx's default
buffering, and that would definitely cause the behavior you're seeing.
