Thanks guys, got the problem sorted with your help.

Just in case anyone else needs this:

>ps x | grep perl

brings up the process ID (PID) of the JVM controlling PERL script

then run

>kill -9 <PID>

Check all threads are killed with

>ps x | grep java

and 

>killalljava

should clear them!
