I agree with Jay, but I think there is the third option :-)

When one application is stopped, its config information will be removed from config.xml. Is
this reasonable? The user don't uninstall the the application, all its config information
will be lost in the config.xml. 

Maybe the reasonable way is just setting the "load='false'" to the application when stopping
it and removing it when uninstalling. Provide a patch GERONIMO-3269-1.patch which implements
this way.
