The patch is relative to the assemblies directory.

I've also modified the startup and shutdown batch files to perform the same directory checks
as geronimo and deploy for consistency.

TODO: It would be nice to have these 4 scripts invoke a common-setup.bat so they don't have
to duplicate logic.
