Yes, and I'm sorry that the log confirms you have a corrupt database :

ERR_127 Failed to close the record manager
java.lang.Error: ERR_559 In transaction not empty

At the moment, if you repairing the database does not help, there is no other solution than
erasing the whole database, and reimport a LDIF extract from a working version. And sadly,
that does not guarantee you will not have another corruption later on.

This is a known bug we are trying to get fix, and the current workaround ('repair') is limited.
Another workaround would be to switch to {{Mavibot}}, which requires some tuning in your configuration
- ie, changing all the indexes, and reloading the database entirely-.

Note that {{Mavibot}} is going to be the future backend as a replacement of {{JDBM}}, but
the current version is limited (typically, it does not support transaction, which means if
you have a server crash while processing an update, you might also face a corruption issue.
Hopefully, this is not a frequent scenario though. {{Mavibot}} is also expected to be faster
than {{JDBM}}.

We are currently working on a new version of {{Mavibot}} that support transactions, and will
be bullet proof, and faster too. The status is that we have implemented transactions, but
we still need to deal with dead entries reclaiming. That will take some time.
