Looks like this was fixed apparently.  I've confirmed this using a test case which sets up
a DirectoryService with both a dc=foo,dc=com and a dc=bar,dc=com partition using the dc=com
common base.  The tests pass.  Here are the commits:

There's also the chance that the server configuration or (rather than core) and xbean is failing
if the user was configuring the server with a server.xml file.  I made sure with these tests
that the partitions are published via namingContexts attribute in the RootDSE as well as being
available and online for operations whether they come from internal operations against the
DS or from the wire.
