The following modifications were made to this issue:

Reason:
It's easy enough to change the name of repository.dtd in your project, just change the XML
DOCTYPE declaration of your repository.xml from:
<!DOCTYPE descriptor-repository SYSTEM "repository.dtd">

To:
<!DOCTYPE descriptor-repository SYSTEM "I-can-call-my-repository-whatever-I-want.dtd">

As for the "repository.xml" file itself, you can change the name in OJB.properties:
repositoryFile=some-other-repository-name.xml

And if you are still not happy, you can change the name of "OJB.properties" with:
System.setProperty("OJB.properties","yet-another-configurable-name.propertis");

This was you could have a set of OJB config-files neatly named as you see fit.
(Eg. for project "foo":
OJB-foo.properties
OJB-foo-repository.xml
OJB-repository.dtd)
