That timeframe for the timeout/deadlocks sounds like the default settings; the default deadlock
timeout period is 20 seconds, and the default timeout is 60. There are properties to adjust
these, see the Reference Manual (latest alpha: http://db.apache.org/derby/docs/dev/ref/) especially
derby.locks.deadlockTimeout and derby.locks.waitTimeout. 
Regarding debug versions - for each derby release there is a db-derby-<version>-lib-debug.zip
and db-derby-<version>.tar.gz file that holds just the debug jar files. We also call
these the 'sane' jars. See for instance the 10.9.1.0 release page: http://db.apache.org/derby/releases/release-10.9.1.0.cgi
under 'distributions'.

 Have a look at manifoldcf.log, where all long-running queries are reported.  Derby.log is
