{{localStorage}} is not guaranteed to be persistent. You should use a different storage mechanism
for important data that needs to be persistent (such as the File API, a SQLite plugin, etc.).

Also, {{cordova-ios}} is at 4.3.1 now. Try that version and see if anything improves (although
if {{localStorage}} has already been cleared, there's not much you'll be able to do).
