We just updated cordova internally and these changes were included in that. We have a plugin that has references added via the tag. These references are winmd files and require a dll to be in the same directory they reside in but this dll is not referenced in the jsproj. We were relying on the tag to put the dll in the location where it is needed like this now that this change has been implemented we get the error "not located within project!" from common.js. Although this might not be the actual intended use of the tag we have not been able to find another way to get this file into the correct target folder.
