This is really two separate issues. The first one about the naming of the working directories
in continuum has  been reported before and closed as "won't fix". This is because the working
directory is a part of Continuum's internal structure (like a database) and you as a user
is not supposed to touch it. One project should not depend on another project's sources.

Do note that Continuum will support checking out an entire codebase under a single working
directory which should resolve this problem.

I'm pretty sure that the latter issue also has been reported before but I'm not sure so I'll
leave this issue open for now.
