I've done more tests today.

Apparently when the files are closed the close method of the file system is not
called.
Before the delete() in the attached example I've done.
System.gc();
Thread.sleep(5000);
System.gc();
and I still couldn't delete the file.
but when I replaced these 3 lines with
VFS.getManager().getFilesCache().clear(jarDir.getFileSystem());
then it worked.

Note also that when the FileObject was recreated from the String, I had the
content of the new file.

Hope that helps you to find the problem. In my case calling the clear() method
is good enough to do what I want to do.
