On the other hand we might remove any trailing dot in the prefix. 

Why do you need a prefix ending with a dot ? Couldn't you simply use

conf = new SubsetConfiguration(parentConf, "prefix");

instead of

conf = new SubsetConfiguration(parentConf, "prefix.");

?
