You cannot do that directly, you have to use the cocoon: protocol:

First create a map:match for your Generator

<map:match pattern="atlas">
   <map:generate type="atlasextract"/>
   <map:serialize type="xml"/>
</map:match>

Then you can use

<map:aggregate element="root">
   <map:part src="cocoon:/atlas"/>
