The problem is that Tomcat needs to be integrated 
with Apache first - ie. you need a servlet host running
under the web server (Apache) to be able to use
Cocoon - for integration between Apache HttpServer 
and Tomcat, you should consult the Tomcat docs.

How do I enable the integration between Apache HttpServer and Cocoon?
So that apache HttpServer will pass the control of XML files to cocoon and return the processed
content back to the browser?

are you then using an application server (for example, JBoss) which embeds tomcat as its web
server or are you using tomcat as standalone?

All you should have to do is place the 
cocoon.war file in the Tomcat "webapps"
directory and then restart Tomcat...
 
Have you tried this and, if so, what errors
do you get when you try to access the Cocoon
main page?
